From pictures that I have seen ,Funikoshi used weapons when he practiced.
However, no weapons were ever brought into the Shotokan syllabus (by the major associations)
I practice weapons under the name of Matayoshi Okinawan Kobudo
Favourite - dunno, but I've just started using the tsun kuwa , which are quite fun

There are some articles about Shotokan and weapons and Funakoshi and the bo in the Journal of Shotokan Research.
Sorry I don't have the link right now. It got lost when my hard drive had to be wiped out and restarted.
My favorite weapons are the bo and the sai. I have also trained and hold 5th kyu rank in tonfa and nunchaku.
